This is by design. According to the RC4120 Guide from the CRA, “Your payroll program account number should not appear on the two copies of the T4 slip that you give to your employees.”

So though it is present on the Company Copy and will be included on the T4 electronic upload file, it will not be included on the Employee Copies.
